چکیده

The source of a spatial contribution to the coefficient of variation in Affymetrix GeneChip r © probe cell summaries was determined to be caused by a misalignment of probe cell locations in the hybridisation image. Described, is an algorithm that corrects for misalignment resulting in improved allocation of pixel intensities to probe cells and a substantial reduction in the variance of pixel intensities attributed to individual probe cells. Universal Microarrays: An Algorithmic Approach

Universal DNA microarrays are organism-independent tools with the ability to recognize specific target genomic sequences or nucleic acid reaction products within a large and complex mixture. The microarray itself is a high-density matrix of oligonucleotides each designed to signal the presence or absence of a specific genomic sequence. An oligonucleotide is a short (20 25bp) sequence of amino a...

Tutorial section Designing microarray oligonucleotide probes

INTRODUCTION DNA microarrays are one of a few technologies that enable the monitoring of thousands of gene expression levels in parallel. In general, microarrays comprise a solid planar substrate on which an ordered array of probes has been deposited. Each probe represents a gene or transcript of interest and there are essentially three main types of probe: polymerase chain reaction (PCR) produ...

Sources of High Variance between Probe Signals in Affymetrix Short Oligonucleotide Microarrays

High density oligonucleotide microarrays present a big challenge for statistical data processing methods which aim to separate changes induced by experimental factors from those caused by artifacts and measurement inaccuracies. Despite huge advances in the field of microarray probe design methods, the signal variation between probes that target a single transcript is substantially larger than t...

High density oligonucleotide and DNA probe arrays for the analysis of target DNA.

The acquisition of sequence, expression and other information concerning genetic material constitutes a crucial component of the modern revolution in molecular biology. One important advance in this area is the development of high density oligonucleotide/DNA microarrays which allows the rapid sequence analysis of genomic target samples in addition to diagnostic possibilities with respect to gen...

Bayesian Optimization Algorithm for the Non-unique Oligonucleotide Probe Selection Problem

DNA microarrays are used in order to recognize the presence or absence of different biological components (targets) in a sample. Therefore, the design of the microarrays which includes selecting short Oligonucleotide sequences (probes) to be affixed on the surface of the microarray becomes a major issue. This paper focuses on the problem of computing the minimal set of probes which is able to i...
